The best apartments are near old town unfortunally they are also the most expennsive. It seems to me that the best idea is to rent an apartment in calm district of Krakow and do to the old town by car or by some vehile with horse;p hmm they dont smell too nice but it is still worth;]
You can stay right in the centre of old town for as little as £12 per night. It depends on what you want, a hotel will cost around £35 to £50 per night but there are many clean and really good B&B in the centre that are really cheap. This a good one for example and I have stayed there a few times…
