I think it’s mildew that somehow withstands the scrubbing of the bottle. I have that same problem. I’ve also heard it’s dangerous to reuse those plastic ones too many times. (Sounds weird, I know)
You should buy a nice water bottle to use permanently and one that can go in the dishwasher, that’s what I did. And the water tastes better too when you fill it with filtered.

Don’t use your bottles for so long. It is souring and the germs in your mouth multiply and transfer to the bottle..
same with Meadowla… throw it away (or recycle) and get a glass bottle to refill and be safe…not srry

While it is commendable that you’re reducing your enviromental impact, this may not be the best way to go.
Truth be told, the best re-usable container is one that can be dunked in boiling water…the fastest and easiest way to ensure the most bad-news stuff is killed off. Despite your best cleaning efforts, the narrow neck of the bottles you’re reusing, as well as the ribbing on the neck, make it very hard (if not impossible) to completely clean, and therefore have the potential of harboring bacteria.
Try these here - they’re aluminum and can be dunked in boiling water to clean them properly.
